I want to pause downloads but sometimes when it resumes, it starts from the beginning.

Sometimes the ability to resume a download is prevented by the server you are downloading from. The server needs to support the request to resume.

Does it apply to Firefox Windows too? I couldn't resume some of my direct downloads. 1 factor why I've preferred torrents.

Yes. It's a server feature to allow a "resume" request or not.

Isn't exactly what you want, but you can use 1DM to intercept downloads when "External download manager" is turned on in Firefox.
