The manga, at least, relies on a toned down look to show her social anxiety. At least that has always been my take. She likely comes across as pretty to the others because to them she looks like the pretty frames with the quiet mystique.

The manga is a very Japanese otaku take on romance in which the titular character has people falling over her despite her plainness and cardboard personality. It is a wish fulfillment story that got stretched out too long. Also, Manbagi is a better waifu.
