It's funny on its own, but why did Captain Oveur's questions take such a sudden turn to the inappropriate?
It took me 20 years to understand the "have you ever seen a grown man naked" joke from Airplane! (1980). Do you get it?

It was…let's say…a different time. Quite a lot of inappropriate jokes in that movie. Still hilarious, but, the implications…
Consider this is a movie that has a 10 y.o. girl use “I like to take my coffee black, like my men” as the punchline of another joke that has two kids flirting like adults.

The question "Have you ever been in a cockpit before" can be interpreted in two wildly different ways. In the light of that, every subsequent joke about the male sex makes sense, because he wasn't asking if Joey had been in the front of an airplane before. He casually just asked him if he'd ever been in a cock pit before. Like a literal pit of cocks.
lol

I'm not sure I understand it. Seems a little inappropriate unless I'm missing something.

Consider every question Joey was asked.

Hey why don't you just explain what you think you found rather than playing games?

Look, the first question he asked Joey is if he's been in a cockpit.
What is a cockpit?
It can be two things.
One of them is a small space in a plane with pilots in it, but that's not important right now.
The other is a pit of cocks.
