In terms of twist/future I'm guessing the kid is also a Manhunter or at least something Zoe-Manhunter wanted to keep alive and secret. Just before Antaan killed Will Macon he talked about children, which is weirdly specific from a show standpoint if we're not supposed to think about it. Plus all the extra effort Zoe went through to ensure the kid was safe and giving him a little speech.
Also we technically haven't seen the Manhunter do anything bad. Zoe admitted this episode she killed Abin Sur and John got to feel infinite pain a few episodes back... But I feel like we should get a bit more about how terrible they supposedly are. People just want to kill Zoe and she doesn't want to die.
Also when Antaan killed Will he said the real Manhunter wouldn't welcome death... But Zoe seems fine with it once she realizes John has the upper hand. I would have liked a little more panic from Zoe in that moment.
It's interesting that Zoe mentioned all the other Manhunters were shut down, but she somehow survived and she seemingly doesn't know why.
So Zoe might have evolved, or someone might have tampered with her. And we know Sinestro knows a lot about Manhunters. So is he behind this whole plot?
I doubt it's as simple as all that, but I do expect Sinestro is part of the equation, even if he is simply aware what is going on and warping it to his advantage, like his conversation with Hal.
More likely, he is allied with the only guardian we have seen, and she isn't what she seems.

I think Zoe managed to evolve, learn to care, and reproduce, as you implied.
And that is so much more interesting than just hunting the bad guy because the Guardians said so.
