In The Matrix (1999), the programmed agents are shown to have superhuman reaction speeds. Therefore, a human pausing to say “dodge this” gives them more than ample time to, in fact, dodge that.
If you look at the scene. The agent was approached from its left side. When the shot was fired it was facing Trinity. Had time to turn but not time to react.
Or it was just a little continuity problem with the cut.
