Because there are so many humans that someone’s almost definitely gonna have it. If there were like a million people, then we probably wouldn’t see many of these traits, but there are 8 billion people around. That means on average, traits that are one in a million are in 8,000 people. Traits that are one in a billion are still likely to be in a handful of people.
If it’s incompatible with life, no one will have that trait, because no one will be born with it. If it merely prevents you from reproducing, it just won’t be heritable, but the mutations/anomalies will still happen, so people will have them.

I could see there being an issue if you stopped flow of urine in your actual penis but that is controlled by inner sphincter muscles in the bladder not your urethra.

I'm a large but not huge guy... and if it's a "normal" (not "elongated") toilet bowl, I have to stuff my junk down there, trying to avoid touching the bowl where random others probably have; and then the splashback may be personally affecting me.
Tiny, low-flow toilets also don't save water when I have to use the plunger and flush four times.

I could see there being an issue if you stopped flow of urine in your actual penis but that is controlled by inner sphincter muscles in the bladder not your urethra.
Perhaps his penis is not the only underdeveloped part of his urinary tract. Maybe his bladder sphincters are also underdeveloped and can't hold back a full bladder.

That does assumes that there is a dedicated gene, and that the gene is singular.
It's hardly impossible for it to be governed by multiple genes, like height is.
Only if it's something that can be altered later. Gene editing is not magic that can instantly transform someone if something gets flipped.
It's entirely plausible that the genes responsible might only be active at certain points in time, and after that, altering it makes the cells have different genes, but they won't do much with it.
Similar to how altering the gene responsible for how many fingers you have doesn't cause you to lose or sprout new fingers.

If you have the plans for a house and you are in the middle of building it, and find out that the engineer wants a bigger porch, does that mean you put a porch on every wall? No, YOU JUST BUILD A BIGGER PORCH. Genes indicate how strongly they express by repeating a bunch of times. (though sometimes this acts as a limiter, hence why you need to find out if copies increasee or decrease expression) The number of the structures is a different gene, (though that works similarly) so If you wanted more dicks, you could do that, but it would be a completely different thing to ask of DNA vs size.
TL;DR: "Size" and "Number" are on different genetic sliders.
